An integrated information-based similarity measurement of gene ontology terms
نویسندگان
چکیده
Measuring the semantic similarity between pairs of terms in Gene Ontology (GO) can help to compare genes that can not be compared by other computational methods. In this study, we proposed an integrated informationbased similarity measurement (IISM) to calculate the semantic similarity between two GO terms by taking into account multiple common ancestors that they share, and aggregating the semantic information and depth information of the nonredundant common ancestors. Our method searches for non-redundant common ancestors in an effective way. Validation experiments were conducted on both gene expression dataset and pathway dataset, and the experimental results suggest the superiority of our method against some existing methods.

A New Similarity Measure Based on Item Proximity and Closeness for Collaborative Filtering Recommendation
Recommender systems utilize information retrieval and machine learning techniques for filtering information and can predict whether a user would like an unseen item. User similarity measurement plays an important role in collaborative filtering based recommender systems. In order to improve accuracy of traditional user based collaborative filtering techniques under new user cold-start problem a...
متن کاملGOSemSim: an R package for measuring semantic similarity among GO terms and gene products
SUMMARY The semantic comparisons of Gene Ontology (GO) annotations provide quantitative ways to compute similarities between genes and gene groups, and have became important basis for many bioinformatics analysis approaches. GOSemSim is an R package for semantic similarity computation among GO terms, sets of GO terms, gene products and gene clusters. Four information content (IC)- and a graph-b...
متن کاملImproving the Measurement of Semantic Similarity between Gene Ontology Terms and Gene Products: Insights from an Edge- and IC-Based Hybrid Method
BACKGROUND Explicit comparisons based on the semantic similarity of Gene Ontology terms provide a quantitative way to measure the functional similarity between gene products and are widely applied in large-scale genomic research via integration with other models. Previously, we presented an edge-based method, Relative Specificity Similarity (RSS), which takes the global position of relevant ter...
متن کاملA new method to measure the semantic similarity of GO terms
MOTIVATION Although controlled biochemical or biological vocabularies, such as Gene Ontology (GO) (http://www.geneontology.org), address the need for consistent descriptions of genes in different data sources, there is still no effective method to determine the functional similarities of genes based on gene annotation information from heterogeneous data sources. RESULTS To address this critic...
متن کاملBi-directional semantic similarity for gene ontology to optimize biological and clinical analyses
BACKGROUND Semantic similarity analysis facilitates automated semantic explanations of biological and clinical data annotated by biomedical ontologies. Gene ontology (GO) has become one of the most important biomedical ontologies with a set of controlled vocabularies, providing rich semantic annotations for genes and molecular phenotypes for diseases. Current methods for measuring GO semantic s...
